I added a few Categories to my store. No problem there. However I noticed the listing count does not reset when the auctions are processed and relisted. The number of listings in the category box adds all auctions ever listed.

Correct, the store custom categories included the closed items in their count, fixed and I updated your site, in your

admin center, just click on the update system counts in your admin home or in the stats menu and it will recalculate

and update all your correct counts.
