I found where you sort them manually but I thought in the older version the category placement was automatic. Is there a setting for that that I am missing?

No you use the sort order only. The new system uses multi-lingual system for categories also which is saved in the sql db and since the none English based languages can not be sorted alpha then all must be sorted manually using the sort value in the edit category.

There is no 1000 cats in one level, normally few cats in each level may be this will be changed in the future.

The future becomes the present, added new 2 features in the admin->Category Manager for "Sort" and "Sort All" the Sort will sort the current sub categories you see and sort all will sort all nested sub categories or the current category, so you can sort all your categories with one click.

Good deal. I thought it might be alot of extra work for the users with the new version to sort them.
